Zulkifli said he would crackdown on graft cases in the country's zoos and throw his support behind the Surabaya mayor.
Following the deaths of numerous animals in the zoo, Risma filed a report with the KPK accusing the management of the zoo of stealing some animals.
The zoo's management has moved animals to other zoos due to what it claims are overcapacity problems.
Zulkifli said the transfer was temporary as the state remained in possession of the animals.
He acknowledged the ministry had revoked the licence for the zoo in 2010 due to alleged mismanagement of the facility.
'I gave a temporary license because of regulation. The ministry will try to find people who care for animals and know how to take care of them,' he added.
Appaling conditions in the zoo have drawn global attention.
