The Indonesian pair lost 14-21, 21-16, 21-15 to top seeds Chen Qingchen and Jia Yifan of China in Sunday's finals at the Hong Kong Coliseum.
Their coach, Eng Hian, said the players' performance had fallen in the final because of the heavy matches they had faced from the opener through the semifinals.
Greysia and Apriyani will face a tougher task in 2018 as they aim for the prestigious All England Open Super Series and the Asian Games in Jakarta and Palembang.
"This year was about finding a suitable playing style for Greysia and Apriyani. With the results, they are now aiming for next year's All England and the Asian Games," said Eng Hian.
Greysia and Apriyani were paired early this year to play in various tournaments from the BWF Grand Prix to the Super Series, and claiming the French Open Super Series title and the Thailand Open Grand Prix Gold title.
In other Hong Kong Open finals, Indonesian world number one pair Marcus Fernaldi and Kevin Sanjaya were at the peak of their performance on Sunday, winning back-to-back Super Series tournaments.
The men's doubles duo, nicknamed "the Minions" in their signature yellow shirts, won their sixth Super Series title of the year after thrashing Denmark's Mads Conrad-Petersen and Mads Pieler Kolding 21-12, 21-18.
China's Zheng Siwei and Huang Yaqiong snatched the mixed doubles title after beating Denmark's Mathias Christiansen and Christinna Pedersen.
In the men's singles finals, Malaysia's Lee Chong Wei outwitted China's Chen Long for the title, while top seed Tai Tzu Ying of Taiwan outclassed his rival, second seed Pusarla V. Sindhu of India.
